I find it interesting that there are plenty of people out there that can intuit the change of meaning accurately, but have a really rough time describing what they are doing

Certainly some do, I don’t believe it’s universal though? I think the other European languages do generally? I know nothing on the topic though

"Atop" and "afloat" have the prefix "a," meaning "on" or "to." "Atom" does not have the same prefix. It's just like that.
